Magento Conflict in Cash On Delivery and Shipment

I have an issue in magento website.I have installed cash on delivery as a payment method.When I enable it and disable shipping method all the things go smoothly and calculations are done correctly.When I turn on shipping method along with payment method then only shipping method’s charges are included in grand total but not the payment method’s(cash on delivery) charges.
